You can use any external scheduler, including system built-in one. Check /auto switch.
Some schedulers do allow also running on logon/logoff.

As for Compare It!, you can configure regexp with "Cut file after matched line" rule, this will cut loading of file in program.

Unfortunately, currently this is not possible, since regexp are only processed on by-line basis.
This limitation will be removed in future. In next version I will probably add an ability to ignore text between two regexps.

If your updated fiales are in LAN, or can be reached in similar way, you can use Synchronize It! to update clients.

In fact, this should be possible right now. Paste text in both panes, press refresh (F5), and Compare It! will display copmarison results without saving files. Unfortunately, Synchronize It! currently can not work without logged user,
since even in /auto mode it displays a window. This is current design
limitation, and it will fixed in upcoming version 3.
