How to detect empty folders

I copied a folder that contains some 600 subfolders from my hard drive to an external drive by running Synchronize It. I selected the Include subdirectories option and the Delete empty folders option thinking that the empty folders will be deleted in both the source and the target when the copying is done. However, I found that the empty folders were deleted in the target only while they stayed on in the source. To detect the empty folders in the source, I ran Synchronize It with only the Include Subdirectories option, but it reports that both directories are identical.
I want to detect the empty subfolders in the source and then move them to a different folder. How can I make Synchronize It detect the empty folders in the source?

What should I have done in the first place to detect the empty folders in the source when synchronizing?

Do you have option "Handle empty folders" set? Without it only folders which become empty during sync will be deleted.
